But there were often continuing storylines. And Gigantor's abilities remained fairly consistent throughout. (Sometimes his size would shift though)

I actually took you up on this suggestion, watching all twelve episodes in a span of two days (watched the first four yesterday, and the last eight today--going to watch the two summer specials early next week). And...I have to say, that was one of the most beautiful anime I have ever seen. It even made me cry, and that is no small feat.
So...most underrated? I cannot really say, because I am blissfully unaware of its popularity overseas, but...I know it would be underrated here in America. It was such a beautiful anime, though, so I very strongly second Asirt's recommendation.
Other underrated anime...most of the anime that have already been listed in this thread, actually. I cannot think of any to add off the top of my head at the current moment.

It's good to hear that you actually enjoyed AIR, Fallen Phoenix.

I saw the series (including the recap and AIR IN SUMMER) in about a week (2-3 episodes a day) the first time around, and I enjoyed every moment of it. If you liked the Summer arc, AIR IN SUMMER should be able to fill in any holes the series may have left, but it also focuses more on the relationships with the three characters as well, so I hope you enjoy the special.
By the way, it seems we both have the same favorite character that we like.

When I was writing that post at the time, I was referring to an audience in the US. Even in it's current fansub format, it's still not as popular as say, Bleach or Naruto (before it got licensed). I only know little about how well it did in Japan. The only things I know is that the series got a late night time slot (at about 11:00 PM), and that the series was made for the people who played the visual novel. Even then, I could be wrong, so take that with a grain of salt.
Perhaps I did go a little overboard when I said it was the most underrated anime series. In my eyes it is, but that's my biased opinion, but I will say that it is an underrated series here in the US. Hope that clear things for you and others who were wondering about that.
I also agree with others who said Serial Experiments Lain was underrated. I can't believe I forgot to mention that.
